WIth GUI, it is often wise to take inspiration from other systems. Expandable menus could help with not only menu clutter but ease of use. There are many optiosn such as docket menus like Rocket Dock, radial menus and slide or drag outs.
Lastly an option I think could work here as well would be 3D window docking. As done with Matodate, a program I've been using for a long time: Davc73.free.fr . I love graphical user interface design X3.
